Usually brown/dark discharge is old blood that the body is trying to get rid of. It usually takes about 3 months for your body to get used to the hormones, and for your cycle to get regular. Stress can also effect your cycles, but since you haven't been on it for at least 3 cycles yet, this is pretty normal to have your cycle being screwy right now.

It sounds like you are pretty stressed out, and this alone can stop you from having your period, even when on the pill.
And don't mess around with your dosage, take it as planned. It takes months for your body to adjust to the hormones in the pill, and then stopping taking it and starting up again can be hard on your body. And will most likely keep your period from being predictable.
Listen to your doctor. and for me, since being on the pill, my periods seem to be much darker and thicker, and my doc says it's OK.
