It is not unusual to have brake through bleeding from time to time, particularly when you are on the pill. The pain you are feeling may or may not be related and may very well be a UTI.
Taking a sample is the best way to eliminate a lot of possibilities, then the doc can start considering other things. btw why are you called Dave?
Well the bladder and kidney pain sounds like a infection and you can have break-through bleeding even when on the pill. Drink lots of cranberry juice and follow up on the sample see if it is a bladder/ kidney infection and get a antibiotic. Also talk to doctor about that if break-through bleeding continues every month maybe it should be changed to different pill.

Hey, hope you are feeling better. Firstly, don't get too freaked out just because you are bleeding when on the pill - this is actually 'normal' if your body is not absorbing the pill correctly - which often happens when you are ill - take extra precautions if you are at all in the mood for sex!
Bladder and kidney pains indicate a UTI - these often are played down as they are relatively easy to diagnose and treat but they are a ***** to suffer! If your doc has taken a sample of urine this should confirm an infection and you should get antibiotics for this.
If the samples he took are clear then he will investigate further I'm sure. In the meantime, take care of yourself - lots of water, rest, etc, etc and try not to worry. Hope you get better soon.
when i was n the pill i was bleeding non stop, the pill doesnt stop you from bleeding. if i was you id go to the doctors. but seriously the pill doesnt stop your periods and it does different things to difernt women as everyones hormones are different
