This is a little tricky to answer conclusively.
Morning after pills are the same compound found in conventional birth control, just a higher dose. They also work the same way, by stopping the release of the egg with hormones. Therefore, they can screw up your period for the next month, which is normal.
There is a small risk of being pregnant, however, as one can bleed during pregnancy, though I don't know about two weeks of bleeding. This sounds more like bleeding from the hormones in the pill. If you are really worried, you can always try a home pregnancy test.
