The chakras themselves are not a part of Usui Reiki Ryoho (or any other Japanese healing modalities for that matter). This misinformation, that is common in todays Western Reiki systems, was added to Reiki in the 1980's by an American man named Arthur Robertson, who incidently invented the first 'Tibetan Reiki' style too. The chakra system is a foreign energy system to Japanese thought (being Indian in origin - derived from the Pali language - cakra), and, differs greatly from the Chinese Traditional medicine system of energy introduced to Japan between the 7-9th centuries. The Japanese dont even have Kanji script for the word Chakra.
The other problem when talking about the Chakra system is, that in the West, we have been led to believe that there is this neatly packaged system of the chakras - with 7 chakras, corresponding to the rainbow colors & related to specific mental, spiritual, and physical problems. There are in fact many many different kinds of Chakra systems. Some of these systems have 4, 7, 8, 12, 16, 32, 54, 108 Chakras! It all depends on what system you follow. Again, what we are taught here in the west is often times much different than the full story.
The use of Reiki depends largely on what the dis-ease is and how advanced the dis-ease has become. The more severe the dis-eae, the more Reiki you will need to help it along (and the more frequently you will have to apply it). For optimal results, you dont dictate the time frame - the dis-ease does.
There are several type of Diabetes. The most common are types 1 & 2, with type 2 being the most common. Typically, diabetes is caused by the lack of insulin, or, the lack of using insulin. Beta cells make the hormone insulin inside the pancreas. Beta cells release insulin to help the body use or store the blood glucose it gets from food. In people with type 1 diabetes, the pancreas doesn't make insulin. The beta cells have been destroyed and they need insulin shots to use glucose from meals. People with type 2 diabetes make insulin (so its not a problem with the Pancreas), but their bodies don't respond well to it. Some people with type 2 diabetes need diabetes pills or insulin shots to help their bodies use glucose for energy. Because of these differences, type 1 diabetes is often classified as an auto-immune disease while type 2 is usually classified as an insulin resistive disorder.
Because of these differences, if one were to want to use the 7 - chakra system with Reiki, I would recommend treating chakras 1-3. Though, I would also suggest trying to discover what chakras are over or under stimulated. If any of the other chakras are out of balance, they could effect any of the lower ones - they are all part of the same system and anything that happens to one will throw the entire system out of whack. Treat the cause - not just the symptom. Treat the client as a whole - not as pieces.
If you wanted to treat diabetes with Traditional Usui Reiki Ryoho hand placements, the handbook given by Usui to his students recommends the following treatment areas for diabetes: the head area, heart, liver, pancreas, stomach, intestines, kidneys, and bladder. He also recommends using the 'half body' treatment method and treating areas on the spine from top to bottom.
Lastly, look for energetic imbalances throughout the subtle body of the client using traditional Usui Reiki Ryoho scanning methods. You may find energetic disturbance in places that you would not commonly associate with the stated condition.

Diabetes is based on a defective pancreas so if you're really into doing chakra-based work it would be the 3d chakra (solar plexus) and maybe the 2nd.
But personally, I would just send the energy right into the pancreas. Everything doesn't have to filter through the chakras.
