Its an allergy, probably. The ones inside your cheeks, and inside your lips (as long as they are on the inside of the mouth, not the outside) are caused by food allergies, menstruation, an immune reaction, etc...
I can eat stuff with tomatoes and tomato sauce in it, only once or twice a week. If I have anything with tomato in it more than that, I get those sores too. For me its allergies.
You can use anbesol, or any generic equivalent. You can find anbesol in the dental hygiene aisle. It will numb it. Just apply a small amount at a time, cause it will numb your whole mouth up, if you use too much.
Also, its called an ulcer. Thats what my pediatrician said when I was a youngster. An ulcer is just an open sore, often with inflammation.

Small and out-of-sight, but painful, persistent and annoying. That's what canker sores, also called aphthous ulcers (aphthae), are for people who experience them. These shallow ulcers in your mouth can make eating and talking uncomfortable. They may occur on your tongue, on your soft palate, inside your cheeks or lips, and at the base of your gums.
Canker sores differ from cold sores in that they occur on the internal soft tissues of your mouth and aren't contagious. Conversely, cold sores almost always start out on the lips and don't often spread to the soft tissues of your mouth. In addition, cold sores are caused by a form of the herpes virus, making them extremely contagious.
Canker sores are common, but the cause in many cases is unknown. Canker sores can occur at any age, but often they first appear when you are between 10 and 40 years of age.
Most of the time, treatment isn't necessary for canker sores. Pain usually decreases after several days, and canker sores typically heal within one to three weeks. Occasionally canker sores can develop that are larger than 1 centimeter in diameter or last longer than two weeks.
The easiest home remedy is to apply hydrogen peroxide (1 part hydrogen peroxide and one part water with a cotton swab) to the canker sore. Then dab a small amount of milk of magnesia on the canker 3-4 times a day. This is not only soothing, but appears to help healing.
You get them from biting yourself or from consuming too much acidy stuff like Orange juice. For the pain I would suggest using Ambosol or Ambasol one of those spellings. It numbs the area and helps heal it faster. Better than salt too!!
Oral cankers are caused by a virus. The virus can flare up only during times of stress, if you jab the inside of your cheek with your toothbrush while brushing your teeth, or if you eat certain foods.
There isn't really much you can do about them. You can try gargling with some warm salt water and there may be some over-the-counter medications that can help (look at the pharmacy). But look at them as a way of knowing when there might be too much stress in your life...
And not to be too gross, but you can spread the HSV1 virus that cases canker sores through oral-genital contact and give your partner HSV2....yuck.

A defienciency of iron, lysine, vitamin B12, or folic acid, any or all of these could be a cause. There are a number of things that can cause them. Poor dental hygeine, irratation from dental work, food allergies, nutritional defienciencies, hormonal imbalances, viral infection, an underlying immunologic disease, trauma, stress, or fatigue. There is a drug called Zilactin, it is a gel-like oitment applied directly to the ulcer and gives some relief from irritating foods. And from my experience I have tried tea-tree oil dabbed with a Q-Tip and applied to the ulcer. It gives some relief and is also healing.
