how can I get my feet to quit hurting during working out?

Question:
I had my shoe fitting correctly for my foot, but still having problems.

Answers:
It sounds like you need better support in your shoes. You want something not only with good arch support but that supports your entire foot without being too tight. I'm afraid you're going to have to go shoe shopping. :)

go to the doctor
get comfy runners!
See a podiatrist you may need a special prosthetic device for your shoes
Get new insoles for your shoes. Gel ones are good. Also, make sure you are warming up thoroughly before working out, so that the muscles in your feet are warmed up, too. If neither of those helps, then you may need to be looked at by a podiatrist to see what's wrong.
You need some high quality orthotics (shoe inserts) for your shoes. They can be expensive though. My husband is an elite athlete, so he goes through orthotics like crazy. What he did was to get a really good pair custom made. After that he started buying cheaper commercial orthotics and "built them" up with felt strips and masking tape to match his expensive pair. It has worked very well for him and friends that have mimicked his idea.
