Maybe you need a headband to cover your ears to keep them out of the wind.
Hmmm. I do a lot of running and I've never had this problem. If you're at high altitudes, it could be motion sickness. The ears are very senstive and they're using the first part that hurts when a person gets motion sickness.
is it only in the cold? a lot of people have that trouble. other than that, maybe you are causing too much of a jolt with each footfall. i would ask a doctor.
maybe you need to take a visit to the chiropractor, if your bones are out of alignment your muscles could be tightening up and constricting blood vessels causeing headaches, earaches. also, are you running when it's windy? i've heard that the wind can make your ears hurt.

It's probably from wind or cold. Try wearing ear covers.
If you listen to music, you might want to try turning the volume down, or look into getting new headphones that are more comfortable.
What you are outlining suggests you have a bit of a problem very high up in your neck.. to involve the auricular (nerve to the ear)nerve. The running may be causing enough of an irritation to initiate the nerve response, as well as the accompanying headache. Perhaps if you stretched your neck a bit before running, it would reduce the effects. If it persists, I would suggest you locate a good doctor of Chiropractic and find out just where the problem is and have it taken care of.
