coffee is very acidic - too much acid in your system can make you feel nauseous, especially if you have a problem such as acid reflux (heartburn). acid/caffeine tends to irritate the stomach linings of people who have reflux type problems and can definitely cause nausea.

You are probably feeling nauseated from the caffeine. It causes vasoconstriction, and sometimes jitters which are associated with increased caffeine intake. Try decaf, or 1/2 decaf 1/2 regular or just cut back. Or, eat something with it to tame your belly ache.

Coffee can be highly acidic (even decaff and any roast type) - try to get ones from non acidic soils. Maybe South American... Also the caffeine works as an irritant to your stomach causing further acid secretion. Tannins further irritate your bowl and reduce absorption of manganese and zinc... Which might be why you should take medicine containing chemicals like these.
I find I am better with a good single espresso than a drip as it is supposed to contain less caffeine: 25% of a starbucks grande latte. And I always drink it with a couple of glasses of water to counteract the diuretic effects. Hope it helps.
