The food that we cannot digest passes through our stomach and small intestine and most of our large intestine without being absorbed. That waste then sits in the rectum (the end of the large intestine) where there are anaerobic bacteria like E.coli which try to digest some of the undigestible food matter. The bacteria break down some of this food for us (like cellulous which is in plant material), and they produce methane gas as a waste product. Also if you are lactose intollerant and cannot break down lactose, this bacteria might try very hard to do the job and produce lots of methane gas in the course of breaking down the lactose. This methane gas smells very bad, and that is what makes up a fart and what makes the farts smell.
