Knee injury from running?

Question:
I'm unsure whether this is serious or not, but here we are. I've been running for about three months now-- I had run before that, been on sports teams, etc. So it's not like I was unfit to run (I'm 5'11," 150 lbs). However, I noticed yesterday when stretching that my knee crackled sort of like how bubblewrap does when you twist it. It only did this once, and popped a few times afterwards when I stretched again.

It did NOT hurt. However, I was leery, as that's never happened before, and I didn't run on it.

I ran on it today, and I felt a bit of pressure on my right knee (the top of it)--but about how much I usually feel. It didn't hurt to run, but I think I might be running hard on my knee. Is this something to be worried about? Any suggestions or tips for prevention? I'm doing about 15 minutes of stretches that target my legs before I run, and I'm only running 3.5 miles each time.

I just don't want this to turn into something serious. Better safe than sorry, you know?

see a doctor
I really don't think you have to worry about it. The same thing happens to me everytime I stretch so I asked my physiotherepest about it and he said it is natural for your knees and ankles to do that. But on the other hand if the pain gets any worse I would definetly get it checked out.
