What is wrong with my thigh muscles?

You should talk to you doctor first. If resting it didn't help then it could be something more serious. How long did you rest for? Did you try massaging it or applying heat or taking a pain reliever or muscle relaxer while you rest? Sometimes 'resting' isn't enough because you never really rest. Even when you are sleeping you toss and turn and favor what ever is hurting so it never really gets the rest you are trying to get. Try taking something that will make you pretty sleepy before you go to bed so that you will sleep deeper. Even a shot of something strong will work. (Can I tell people to drink on here?) Lol. Just don't wait to long to talk to a doctor.
Sounds more like a muscle tear to me. If it is so, like your instructor said, rest might help because it gives it time to self heal. However, it is better to consult a doctor because an xray would tell the real problem and put your mind at ease. In the meantime, do not overstrain it by training again. It takes months to heal for a muscle tear.
When stretching were you instructed to go past the pain and make it burn? If so you might be going a little too far and doing damage everytime you work out. A little counterproductive it seems.
