I have horrible pains in my knees when i run.can u help?

How old are you? I'm assuming you're a teenager and still growing. For some reason as we grow our bodies get out of wack temporarily. It also sounds like you may be overdoing it. I used to coach track and had an athlete with a similar problem. It turned out she needed to rest her body. You may need to take a season off and let your body rest.
Also if your shoes don't have enough cushion, that can contribute to leg pain (usually shin splints but I guess in can also affect your knees).
My advice is go see a doctor to make sure it's nothing serious (like torn cartilage). Until you can see a doctor, cut back a little and RICE (rest, ice, compression, elevation).
Are you sure you don't have shin splints? That is excruciating and can radiate up your leg, into your knees and thighs... Most cross country runners just continue to work through them, but an good sports medicine doc can prescribe therapy to overcome it.
