It could be pustules that turn hard and kind of dry in your tonsils, maybe you had tonsilitis that did'nt get treated or maybe even Strep throat. It sounds like you have pockets of pus and you need to get treated with antibiotics or take maybe ibuprofen 800 three times a day for a couple of days to bring down the swelling in your tonsils. Our tonsils serve as filters and these are white blood cells that accumulate in there.

My mom, my 20 yr old son and I all get those. My doctor told me they are perfectly normal. It means our tonsils are working! It is merely toxins collected from our bodies and thrown out by our tonsils. I cough them up and spit them OUT. It is a signal that your body is fighting a virus or infection.

The only time I've ever heard of this happening before your question was with a friend...he had Crohn's disease...which is a type of an autoimmune disorder that causes digestive tract problems.those problems can exist from the mouth, the beginning of the digestive system, all the way down to where it all exits. What he has in his throat are cysts caused from bacteria that builds up from his bowels and stomach, and it ends up invading his entire digestive tract, including his throat. The bacteria forms tiny holes in the tonsils, and then they fill with food and saliva and bacteria, causing cysts to form. The cysts are present until food or swallowing breaks them loose...some go into your stomach, some work their way back into your mouth.the horrible smell comes from the cyst being present for so long, and the inside of the cysts actually contains infected tissue.
They actually call these things "tonsilloliths" or tonsil stones. They aren't only found in people with Crohn's disease, but that was how I first heard about them. Getting your tonsils removed actually fixes the problem. Do a search on tonsilloliths, you'll find a bunch of info.
