I had a guard fit for me by the dentist and my teeth hurt every morning for just a little bit and I have been wearing one every night for 3 years. Hope this helps.

It could be a couple different things. If it fits correctly, it is probably that you just need to get used to it. It is also possible that you are biting differently while wearing the guard putting pressure on your molars. If this is the case, the aching should stop in a couple of weeks.
It could also be that the fit is not as good as you think.
If the aching continues for a month or more, or gets worse, I would recommend seeing a dentist. The dentist can then make suggestions, or make a more custom night guard.

It sounds like the store-bought night guard is making excessive pressure on your molars. You need one that would be thinner in the molar area and/or thicker in the front of the appliance. This is why dentists make impressions of YOUR teeth and take a registration of the way that YOUR jaws come together; so the appliance will fit in your mouth and not do damage to your teeth or to your TMJ.
